Abstract: The biological foundation of Traditional Chinese Medicine (TCM) syndromes is a critical component in understanding the scientific underpinnings of TCM. However, the holistic approach and treatment based on syndrome differentiation, characteristic of TCM, along with the multi-component and multi-target nature of herbal formulas, complicate the analysis of association relationships within TCM syndrome molecular networks. Previous research has employed network medicine and systems pharmacology as fundamental methods for exploring the association between TCM formulas and the biomolecular correlates of diseases and syndromes. Yet, conventional methodologies face limitations: (1) they often overlook the consideration of TCM syndrome mechanisms during the analysis of TCM formulas; (2) when multiple groups and samples are involved, the analysis predominantly relies on enrichment analysis following numerical averaging, thereby neglecting to emphasize the individual "target-signaling pathway" patterns in biological samples. This report introduces two computational frameworks from the perspectives of large language models and graph neural networks, integrated with bioinformatics techniques, to overcome these challenges. The utility and performance of these frameworks are examined through a practical case study focusing on the treatment of coronary heart disease accompanied by depression using TCM.
